Alaska Airlines is the "de facto" carrier and will get you anywhere you need to go in-state. They are based out of Seattle, but now fly almost everywhere in the U.S. -- even to Hawaii. They also have the best on-time record and understand what flying in Alaska is all about; I'm not sure you'll get as good an experience with a company based in the lower 48.
hipmunk.com is a new travel website - I like it - they have a feature that alerts you if a specific itinerary flight price changes like travelocity used to do. I always use such sites to find the fare then book it directly with the airline since itinerary changes work better that way.
